If you want to stay close to the Wine train, COPIA, downtown Napa, and some of the restaurants, then Napa Bed and Breakfast is nice. We like the Candlelight Inn (but its not directly in town). There are some bed and breakfasts within walking distance and that is the best place to stay if staying in Napa proper. River Terrace Inn is also nice.

For a very central location to Napa Valley (best wineries; best restaurants; best scenery) personally I would recommend Yountville area.

There are lots of tours, limos, etc. for Napa. Choose the wineries you want to visit; then go back and then select the tour (or limo you want.). The key thing is to think of the transportation piece as just that transportation.
